Maybe there is dried crud/dirt keeping them stuck. I removed a top rail on my Titan and the bolts were the only thing holding the rail in place. Only other possibility is there is double faced tape under it.

I wasn't able to remove the rails, but no big deal. I was able to pry up the end of one rail, but found no rust/grime/grit/or tape. Also, the bed is really clean and looks like it was never used. The rails are so stuck, the pry-bar made an indention in the bed before the rail would budge.

The only thing I can think of is (and may be far-fetched) that the rails were installed before the bed-liner completely dried.
