I have a bed rack that goes over soft tonneau covers for mounting various bike racks or equipment baskets. The uprights are adjustable with a couple allen keys and can slide all the way forward to allow full access to the truck bed. Your tonneau cover goes ontop of the Prorac slide rails. You'll need to purchase some foam weather stripping to fill the gaps between the tailgate and the cab. I'm keeping the two bike trays shown in the pictures.

Does this require a tonneau cover that mounts on top of the bed rails?

No, a tonneau rack is not required. The Prorac has separate mounting hardware.

My question was of how the tonneau cover would mount while using this setup. The cover I have mounts to the inside of the rails, not the top.

I don't think this rack will work with that type of cover. Prorac lists the following as compatible:
