I'd like to haul a 16-18' canoe with my crew cab, long box Equator that does not have the factory roof racks. I'd like to avoid anything the requires using the hitch as I still need the option of hauling a trailer at the same time. I've been thinking of just using a cheap pair of those box racks that mount on the bed rails but I'm not sure I like the idea of 6' of canoe sticking over the cab unsupported. Also not sure I can get it on/off by myself. Anyway, just wondering if anyone has any tips/ideas/experience.

6' of canoe over the cab shouldn't be an issue as long as there is enough of a gap so the canoe doesn't hit the cab with frame flex. Us rack makes some good systems for this. Personally, I have a headache rack I installed and just rest my kayak on that (other end against the tailgate) and I have a harbor freight hitch mounted bed extender for long trips where I want to be aerodynamic. I havent had any issues with that, though my kayak is only 10' long. I think a us rack setup will be what you want.

I think this about covers all of the options that don't involve the hitch. I think you're gonna wanna choose based on what looks the best to you and whats in your budget.

I have the Thule Aerobar rack on 06 Crew Cab. They actually have an application and part numbers for the Frontier now.
New- its not cheap...roughly $500 - but it its rigid and Im very happy with the fit. I added the Thule fold-down J Bars to mine- as I have an almost 13 foot Kayak on mine.

Put the canoe in the bed, upside down. Secure the end near the cab to the floor. Set the other end on the closed tailgate, and secure. Tie red flag to end of canoe that sticks out. Done.
OP said his canoe is 16'-18'...that's a LOT of canoe extending skyward.

Not quite as long as your canoe but this is how I carry my 14 foot kayak and it handles it perfectly.

Rhino rack cross rails and feet with Malone saddles. You wouldn't need the saddles for the canoe though. I also use bow and stern lines, with the front being tied to a strap that I put under the hood and the back being tied to the hitch.
