I have an 05 Nismo and I did a bypass a while ago and the truck has an external trans cooler. Can you point out for me which line at the cooler is the return line? The one on top or bottom?

Can you give me a little more detail on how did you mount the cooler to the condenser? How did you use the zip tie provided? Thread the tie through the cooler fin and the condenser fins?

Return line will always be at the bottom of the cooler. Fluid naturally wants to flow down due to gravity...

I really feel like you are over thinking this. Literally just mount the cooler where you can fit it. The directions provided with the cooler tell you pretty much everything you need to know.

I read the directions, correct me if I'm wrong, that I just need to insert the rods (Zip-tie) through the fin of the cooler, condenser and/or radiator and lock it up on the other side with the provided locking buttons. Am I going to damage the fin of the condenser and radiator?

Yes just insert the rods thru and lock it. No you will not harm the rad or condenser, they will be fine.
